    Hoya,
from looking around, I'm starting to think that it's just not possible to completely disable SMS notifications.
Maybe you could go into sound settings and try to mute the notification sound? so that all you would get would be the notification icon?
I'm afraid that's the best I've got for now.

Dude I am having the exact same problem! It's driving me nuts that I can't turn off the stock messages. I'm using handcent too by the way. I didn't have this problem with my previous smart phone.

Omg im pretty sure ive worked it out, turn the notifications on in stock and even with any replacement aops uninstalled youll get two notifications, turn stock off and you only get one, go to manage applications, find htc message provider and clear data, now send a message or a few to yourself, youll get that notification, now check tthe data and dependant on how many messages you sent yourself the apps data had gone up. I may be crazy, but ii may have found that if we uninstall this htc bs the notifications will stop, unofortunately i cant test cause im not rooted!!

same annoying duplicate text notification problem... finally figured it out

as obvious as this sounds, the duplicate notifications I was receiving, ended up being from a beautiful widgets pack that just so happened to also include an sms package that I must've missed in the description?? it was only after I did an 'SMS' search using root explorer & after opening/reading the first few items in text viewer, came across settings details (?) for the bw sms pack. don't know if this is any of your same problem, but it's definitely worth a system file search. I, for one, will sleep better tonight!
